I recently got my puppy who is 5 weeks from the pound. He sounded conjested when I got him and he now has a cough. Is this kennel cough and if so how to treat it and will it effect all my other animals including cats?

It may or may not be kennel cough.  It could be a simple virus (like a cold) or it could be as serious as pneumonia.  Chances are that you can help your puppy because you caught it early.

Kennel cough is caused by the bordatello virus, and dogs can contract the cough even if they have been vaccinated.  It's kind of like catching chicken pox for the second time though, and will be a milder case if the dog was vaccinated previous to the illness.  It doesn't affect cats or other animals though, so they should be safe.

I would watch the puppy closely to ensure it is eating, drinking and eliminating normally.  Also, the temperature taken rectally should be between 101.5 and 102.5 degrees.  If his breathing becomes labored, he shows signs of distress (panting, whining, pacing, drooling, lethargy) or something drastically changes, I would take him to the emergency vet.  If things remain the same though, I would just make the earliest possible appointment with my regular vet.
