My cat has an eye that is crusty and swollen. He also has many large mats in his fur that I cannot get rid of.
Will his eye clear up on its own and how can I get rid of these mats, they have become very dirty.

You need to take your cat to the Vet. Problems with eyes can get worse very quickly. Your cat's eyes are also easily treatable if you treat them sooner than later.
Regarding the mats, you can buy a mat spliter, but be careful they are sharp!
